I rest the muzzle on a shallow plastic serving tray that I keep for that purpose. Wear laytex gloves to avoid skin oil, hold by the tang and apply. I use a piece of old t-shirt initially, then switch to 0000 steel wool to blend.
 
I plug the muzzle of the barrel with a dowel that I put a taper on and tap it in a bit. Plug the flash hole or an old nipple with a toothpick or skewer. The stuff scrubs out pretty easy so some in the bore isn't the end of the world. So long as you deactivate any that got into the barrel with the rest it won't hurt anything. Somone pointed out that a-lot of hot dip chemical blued barrels are done inside and out not too long ago, and the bluing wears out of the bore in short order when put in use.
 
I use to plug my barrels and touch hole when I rust blued them. I find it is not necessary. Any rust bluing solution will not harm the bore when the barrel is washed, cleaned and oiled.
