I guess I am going to try to make a pair of center seam moccasins with some of the extra hide I have left. When you double sole one do you just sew an extra piece around the bottom?
 
Yes. Just try to get the second sole large enough that you aren't walking on the stitching.
 
Is there a way to sew on a sole that is rounded up little so the seam is more on th side kinda like on a Dyer without getting puckers around it?

Depends on how thick your sole leather is....
 
If you aren't a stickler for authenticity, you might try coating the bottom of mocs with shoe goo. I wear mocs on the job and walk on rough ground 8 hours a day. Even if I had double soles I would wear through them in a week or two.
After getting tired of sewing on new ones on I started putting shoe goo on the bottom. Now when I notice the goo wearing off, I just put a little more on in seconds and they are fixed.
Shoe goo is available at walmart usually in shoe dept.

Nope, the other way around. The thinner the leather, the easier it is to stretch a bit to avoid puckers (especially in this instance when the sole must be taken up and over the bottom and is whip-stitched to the "side" of the moccasin).

The other option is to use thicker leather and skive (thin) the edge that will be sewn so that excessive puckers can be avoided.
