Although you've already made up your mind on how to handle the problem, I'll go ahead and and put in my 2 cents worth, anyway. I also own and shoot a Euroarms US M1841 Mississippi in .54. It is among the most accurate rifles I've ever fired using prb. 60 grains of 3F is good for an inch at 60 yards. I use .018" ticking and a .530 ball.
These rifles have .006" rifling - too shallow I agree as I prefer nothing under .010". My load is rather snug but not difficult to seat with the under barrel steel rod. It shoots too high but adjustment with the way I aim gets it down around 3" high at 50yds which works in the woods on deer.
I've never been a fan of glass bedding but most report good luck with it. Let us know how the barrel work turns out. :v
