I ever wondered how is a barrel properly measured, 1, from the touch hole to the muzzle? or 2, all the way from the muzzle to the flat surface of the breech plug??

For barrels not installed on a gun, muzzle loading barrels are measured from the muzzle to the breech without the breech blug installed.
But on finished guns manufacters often give a barrel measurement from the flat behind the breech plug (or patten breech) to the muzzle.
It' depends on who made the gun.

The "government" measures all firearms inside the bore from breech face to muzzle.

According to the federal government of the USA BATFE.
A muzzle loader is not a firearm!

Yes I'm referring to a flintlock type pistol for example.
So if the seller says its a 8" barrel that means is all way from muzzle to the breech?

Most likely yes, but if the barrel has a patent breech plug. The plug can be 1 inch long and if added to an 8 inch barrel the total length would be 9 inches. On the other hand if the patent breech was added to a 7 inch barrel and the builder measures from the rear of the plug, the length would be 8 inches.
I use the measurment from the end of the plug (where the plug meets the wood) if using a patent breech
If you do not understand my rambling let me know and I will take a photo to show you what I am talking about.

Maybe this will help.
The top is a patent breech plug, the bottom is a standard breech plug.

As the patent breech is a hook style, I would measure from where the breech plug meets the tang.
On the standard plug, I would measure from where the barrel meets the tang.
But that's just my way of measuring.
